Issue with SSL-Updater

I am following the planning Steps 1 -18 to update all certs for vCenter 5.5 Update3, on Step 4 - Go to the machine with vCenter Server installed and - Update vCenter Server trust to Single Sign-On I get the following error:

ERROR: The last certificate in the specified certificate chain is not a self-signed authority certificate. Append the authority certificate to the certificate chain file.

I have created my chain.pem for all services including SSO which was used in Step 1 successfully so I'm a bit confused by the error, the last certificate in the SSO chain.pem file is from the root64.cer file, its not self signed its from my Root CA, not sure why its expecting a self-signed authority certificate?

Any ideas?
